Your challenge
MRD is thought to result from residual therapy-resistant leukemic stem cells (LSC) and their progeny. We measure MRD by detecting aberrant protein expression patterns on thousands single cells using MFC. A high MRD and LSC burden is associated with recurrence of the disease and poor outcome. Therefore, currently the assessed level of MRD guides treatment decisions after chemotherapy in a subset of AML patients.Conventional analyses of clinical MFC data using expert dependent data analyses are relatively subjective, poorly scalable and suffer from inter-expert variation. This may partly explain inaccurate MRD results that devalue its clinical relevance for the individual patient.
In this project we aim to develop efficient computational approaches for obtaining LSC-MRD features from longitudinal MFC data. The relation between cells and their features is investigated by constructing networks. The LSC features are subsequently used to build models to predict outcome parameters for the patients.
Your profile
We are looking for a motivated post-doctoral researcher with a Master’s degree or PhD in bio-informatics, or a related field, with an interest in big data, artificial intelligence and machine learning.You have good knowledge on statistical and machine learning methods and the capacity to develop and apply these to obtain relevant features from big data for building prediction models. Good communication skills, out-of-the-box thinking and a cross sectional interest provide you means to execute this translational project.
In addition you meet the following requirements:
- Programming experience is a must (i.e. R language, Python, shell, Matlab);
- Knowledge on statistical and machine learning methods for feature extraction, network assembly, classification and prediction is required;
- Experience with the analysis of big data in a clinical context is a significant advantage;
- Excellent English skills (writing & speaking);
- Positively-minded and eager to learn;
- You can collaborate, work independently and preferably have a cross-section mind-set.
Your work environment
The research of the current project is a collaboration between the Hematology Laboratories in the Cancer Center Amsterdam and the Department of Epidemiology and Data Science of Amsterdam UMC. The Hematology Department plays a leading role in the development of multi-parameter flow cytometry (MFC) assays and analysis methods to assess minimal residual disease (MRD) after chemotherapy in acute myeloid leukemia (AML) patients. Big data is collected from hundreds of patients before, during and after treatment in well controlled clinical trials and a standardized laboratory environment.Research at Department of Epidemiology and Data Science covers the development of methods to generate networks from big data, co-data learning for the development of prediction models and modeling of high-dimensional longitudinal data. We offer a challenging position with access to unique, large MRD datasets and a direct aim of improving research and patient care. Salary Scale 10: 2911 tot 4615 euro gross when employed full-time (depending on qualifications and experience).In addition, we offer:
